I had always assumed that expression was meant to teach some sort of lesson about how hard it is to wait patiently for something to happen. Maybe it's actually an abbreviated version of cooking advice. How about "a watched pot never boils over" or "a watched pot never has its water boil away, leaving the (foodstuff) burnt to the bottom."
